Has anyone noticed in the cinematic at the end of the Bug Hunt level, there is some sort of acid burn in front of Mothers tank? Did the Aliens try and get her and got fried by sentry guns of something??

Yep...it appears to be an acid burn.  They were probably trying to get to MOTHER and like you said, some sort of weapon system lit them up.  Good catch!
