In regards to the xenomorph offspring the queen gives birth to towards the end of the movie, it appears to have human traits. Now, we know there was DNA contamination from both Ripley and queen as a result of trial and error cloning from DNA samples.

One thing that came to mind that seemed kinda forgotten was that in Alien 3 on Fury 161 Ripley slept with Clemens. If they had unprotected sex (this is not confirmed) how would that play a role? That would mean Ripley was carrying two babies, the queen embryo and the human child embryo. Maybe Ripley hoped to have a daughter and that she was done battling xenomorphs since she wasn't really there for Amanda and recently lost Newt. So in Resurrection, the queen developed an uterus and gives birth to a hybrid looking xenomorph. It's like one species have birth to the other - cross birth is there's a thing.

How would the DNA from Clemens inside Ripley affect or complicate the cloning process and was this xenomorph baby really supposed to be a human with xenomorph traits? We know from the scenes that it saw and chose Ripley as its mother and killed off the alien queen after its direct birth.

Keep in mind that no one except Ripley would have known about her and Clemens sleeping together.

It is likely (just an assumption though) that they had protected sex. However, even if they didn't it would be unlikely that any of Clements dna would be something brought back.

The dna that they cloned Ripley from either come from a dna sample that Clements may have took as part of his medical examination or as we visually see, from the blood splatter caused by the chestburster erupting from Ripley.

Too many unknowns here. We don't know about the state of her menstrual cycle that night and also - seriously - sometimes it can take even up to a year of mutual efforts to conceive a child. It'd border on far fetched (but not impossible) if she actually got pregnant that encounter.

I mean is it likely...not sure how many condoms they would be carrying in an all male prison. Besides who even uses those anymore  :-X

Condoms isn't just for avoiding pregnancies, its to prevent STDs too. So they would still be used in an all-male environment if they had them.

Something kind of relevant I wrote for Absolute AvP 22 years ago.

"Which brings up an interesting and oft asked question, was Ripley pregnant following her sexual encounter with Clemens?  And is this incarnation of Ripley pregnant also?  There are a great many variables that need to be considered – Was Ripley on contraceptives?  Was Clemens fertile (Morse mentions there's no rubbers, so that's out)?  Does hypersleep screw up a woman's menstrual cycle?  Does coming out of hypersleep the wrong way screw up a woman's menstrual cycle?  Does carrying an Alien embryo screw up a woman's menstrual cycle?  Was Ripley ovulating?

The minimum period between intercourse and conception is around 4-6 hours.  There's a 14 hour gap between Ripley and Clemens having sex and Clemens giving Ripley his final needle, so there is a possibility, but when we take all the above variables into account that the fact it's never mentioned by the Doctors on the Auriga (and if anyone knew, they would), the chances of Ripley being pregnant are incredibly small."
