Now that I think about it, isn't it possible that the cage in Alien 3 was meant for Ripley? After all, the queen was the real prize, not the runner. Maybe they just needed something portable that would contain her if and when she popped on the way back to the Patna.
For that matter, they may have been lying to her about the surgical base altogether.
