Sorry if its been brought up already but I only just played it on Xbox Game Pass.

How can The Company be in possession of the flight recorder? Isn't it still onboard the Narcissus with Ellen Ripley floating in space???

Samuels explicitly says "they found it", so Ripley's message was not a download from the network. Anyway there's that part in the game where Amanda finds it and says, "Oh God! It's the flight recorder!"

Its even worse than trying to explain why Hadley's Hope in Aliens: Colonial Marines is still standing despite being nuked in the film (cos otherwise there wouldnt be a game).

Yeah, I could totally buy that it was the black box from the destruction of Nostromo if not for those last couple messages from Ripley, which were obviously made on the Narcissus, nice catch!

I guess if one needed to justify it then they could say that since the black box was the only functioning tech floating nearby the Narcissus after the big boom that it recorded and relayed her final transmissions, syncing with the black box on on the shuttle.

It's just another one of those fun quirks like that retconned bit about Amanda working in the same sector that her mom went missing. It's in the game but in the novel and the comics that came out later, they decided that Amanda worked on the moon with Zula so they conveniently snip snipped that bit of dialogue out.

They made it very clear it was the Nostromos black box.

As far as Ripley's message, Marlowe is the one that had that. It's entirely possible the message was floating out in space and they simply couldn't find the Narcissus.

What's the difference between a flight recorder and a black box? Aren't they both physical machines that would store the message on a hard drive? Or are we to assume the message somehow got sent onto the company Intranet and was retrieved from there? If that's the case what too so long to get it and why did Amanda have to go to the station to get it?

No difference, but since the Starcub was itself an autonomous vehicle, designed by the fine folk at Lockmartâ„¢ ( "Your Mission is Ours!"®)  to operate independently whether associated with a mothership or not, one could presume that the Narcissus has it's own flight recorder, separate from the Nostromo's. but they were likely sync'd with each other.

I think it's safe to assume the SOS message got sent over Network, and maybe some bits of telemetry and the initial transmissions from when they made system fall, but as to how or why that data was subsequently lost or buried is a compelling question indeed, one I think could be best answered by whomever was pulling Ash's strings.

Any physical recoveries from the wreckage of the Nostromo would have been a loose end in need of tidying asap, hence the immediate company dispatch, the only gum in the works was Samuels' sympathies for Amanda's story and all the trouble her inclusion on the mission brought about. friggin robits. 

Regarding the recovered data, presumably Marlowe and Ransome had to do some digging in order to recover what they did from old server backups and local communication buffers.

If you look closely at the video Amanda watches, there's a screen that shows the message originates from the Lifeboat Narcissus, but is transmitted by remote link.
