This is mainly in regards to the unexplained details in the Theatrical cut of the movie. Now since the blu-ray has hit what have we seen that would have helped the movie incredibly if it were put back in? Well so far I have...

1. Milburn finding "Our first alien" adding to the fact that he really loves little wormy critters ALOT.

2. Vickers and Weyland acknowledge the infant Trilobite in the med-pod. "Look at that thing squirming the other room and tell me this is a good idea." So it helps to know that they filmed the characters talking about it.

3. Close analysis show the worms were always in the "Head" room and didn't come from the boots of the crew.

4. Janek was in the military which explains why he magically guessed it was a military instillation.

5. The Deacon is hands down in an infant stage and not fully grown which some people still believe.

6. Shaw discovers that the Engineer holograms were not running from some xenomorph but the last infected engineer who was decapitated.

For the moment that is all I have. Any more?

The ship at the start of Prometheus that is above the waterfall was infact designed to look like a flying saucer because the engineers technology was more primitive due to that waterfall scene been set a long time ago. So no juggernauts were around back then.

Vickers lives on the Prometheus its her home.

How are these proven on the blu-ray?

In a way No.6 is answered in the theatrical cut because the black slime starts oozing out of the engineer head when they try to reanimate it. Doesn't mean he was the last infected but he was infected nonetheless.

There was a one big revelation for me. When I watched and heard Mr. Scalia, he gave me an impression of some confusedness.

At one point (I think it was in the Vickers/Weyland extended scene) he said something like: "The audience has forgotten about the creature in the medpod by now.. (...)".

I was like "WTF"?  How can audience forget the monster in the monster movie?

I want to watch the aternate endinf scene. I hope is not only the shaw/david dialogue.

Also, I recall in the Weyland/shaw scene there´s 2 guards outside that room. Nothing happen with them.

What?  How would it be contained or frozen?  The audience knows nothing about it.

Didn't Shaw get out of the med-pod, re-seal it and blast freezing coolant gas over the creature? That's what I recall.

I saw it being frozen as I watched the film, and thought "she froze it" - as did my fellow friends in the theater - so yes, we knew.  As did any number of other people.

In the making of documentary they all say the Deacon is in its early stages and we won't see it fully grown until 2. If they ever make it.

And there's a deleted scene between Shaw and Holloway talking about the engineer holograms. Shaw says they're running from an infected engineer because if it was something else it would have shown up on the hologram.
