Aha, this scene also reveals that this bald, humanoid engineer either is suprised by his own actions with that globe leading to that chair rising or is suprised by the chair rising as a result of the actions of someone else. Interesting.

Looks to me it's the escape pod Vickers uses while on the background the Prometheus flies toward the Engineer's ship.

Actually, doesn't anyone remember the earlier trailer that show the escape pod launching right after Vickers gets in it? It's small and form fitting. That secondary ship, as aforementioned is probably the Magellan.

Secondly, the Jockey isn't surprised at anything. He turned on the ship/chair by squatting down next to the controls and then stood up when the chair rose up through the floor, that's all folks,
